I have been thinking about this myself for my datto, I have come to the conclusion that apart from the obvious like wiper motor holes you dont need any of them. Any that you do require make new holes in a better place. depends if you just want to put the motor in or if you want show car finish. Everything needed for the SR is clipped onto the motor

ECU wiring harness needs a hole.
Keeping the fuse box in or out of engine bay? Keep/Delete main harness hole
Speedo cable or not? Keep/Delete
Handbrake, dash or floor? Keep/Delete
Heater (electric or coolant)? Keep/Delete
Battery in engine bay or boot? Keep/Delete

There's an off the top of my head checklist.
Just remember some wires need to come through for Starter, Alternator, Headlights, Horns etc.
You could make a new hole and come out and back in through the inner guard if you want to remove wiring through the firewall.
Depends on you.

There are only a few significant sets of holes that I added to my engine bay.
  • I removed the Battery tray.
I drilled 4 holes for the Steering Box Brace.
I drilled a large hole for the Wiring Loom (only do that if you have the engine as they're different size S13 to S14 and you may change your mind! like me!)
I enlarged the opening for the Intercooler.
The rest of the holes will be about 6mm at biggest that you'll need to drill. Might as well just drill them after. I think i drilled 3 other holes that were not painted.
2 on the top for the radiator cover plate. 1 on the side for a small screw to hold some cabling down. The rest... You can probably work out when you get there, use existing holes, make brackets etc. I made conscious effort not to drill unnecessary holes in my bay. And i think that it looks pretty nice.
All the unused holes in the back of the firewall, i still utilised. Running additional wires (battery cable through the handbrake hole using a metal plate and cable gland) Ran more wires through more cable glands at the throttle linkage hole. Used the holes on the passengers firewall to hold my heat shield and hold the tray for the blower motor of the heater (if upgrading).
rest of the engine bay was welded up and smoothed over. Check my thread for pics if you want.

Cheers
